Am i able to put the collection in the virtual boxes, or are the boxes and collection two separate things? if i can put the collection in the boxes, i am not sure how.

Huh? I'm confused by your question.
Lets sat you have Amazing Spider-Man #250.
You can leave it in an Organized Box, or put it in a Virtual Box of your choosing.
So I am guessing that you dont know how to create virtual boxes?
